چکیده

MOTIVATION Molecular biology databases have been proliferating rapidly. Their heterogeneity and complexity pose a great challenge to efforts in database interoperation. To minimize the efforts of interoperating heterogeneous databases, it is useful to develop a system that lets a user of a particular genomic database access another related database as if the latter is structurally similar to the former. RESULTS We extend a structurally simple model-the entity-attribute-value (EAV) model-to describe uniformly metadata relating to individual databases. Such metadata, which are necessary for performing database comparisons, include descriptions of primitive database objects (including entities, attributes, domain values and entity relationships) and specification of correspondences among the database objects. We show how to decompose SQL queries and map them from one database to another based on the EAV representation of the basic database objects. A prototype system is implemented to demonstrate query interoperation between two chromosome map databases. AVAILABILITY Freely available (Cold Fusion source code and an Access database containing the mapping knowledge) upon request from the author. CONTACT [email protected]

A Strategy for Database Interoperation

To realize the full potential of biological databases (DBs) requires more than the interactive, hypertext flavor of database interoperation that is now so popular in the bioinformatics community. Interoperation based on declarative queries to multiple network-accessible databases will support analyses and investigations that are orders of magnitude faster and more powerful than what can be acco...

Report of the Workshop on Interconnection of Molecular Biology Databases

There is tremendous synergy between the roughly existing molecular biology databases Once these databases are interconnected biologists will be able to integrate diverse sources of information to answer questions that are laborious or impossible to tackle today This NSF funded workshop brought bioinformatics researchers and users of molecular biology databases together with computer science spe...

An Object-Oriented Approach to Interoperation of Heterogeneous Information Sources

In the modern Internet environment various types of data sources have become accessible including multimedia data and web pages Some of the fundamental assumptions in traditional databases such as the existence of a global schema and data consistency maintained by a Data Base Administrator are no longer true in many of the new data sources We outline the DIOM LP b object oriented approach to bu...

Towards Semantic Interoperability of Protein Data Sources

Several approaches for data interoperation identified by Karp have been implemented for biological databases. We extend Karp’s approach for interoperation not only to protein databases but also to knowledge bases and other information sources. This paper outlines algebra for protein data source composition based on our existing work of Protein Ontology (PO). In this paper we consider the case o...

Privacy-preserving Semantic Interoperation of Heterogeneous Databases

Two major challenges to enabling secure interoperation among web-information sources are resolving semantic heterogeneity across websites and maintaining the privacy of the data and metadata of organizations owning the websites. In this paper, we propose SACE, a novel, implemented middleware toolkit that enables privacy-preserving secure semantic access control and allows queries to be answered...
